Thanks for the confirmation. I now understand why there's a jumper to select Vcc for CPLD on the PCB.

I've been able to successfully program a couple of ATF1504AS chips with my programmer and this file.

I've been trying to test if my FE3 with the original firmware experiences crosstalk but I've not been able to see that. I've rewritten the test program in machine code, but that passed too. I'd be interested for anyone that does see crosstalk to try out my revised program.
